I did say "yes this was after I had got them loaded after upgrading."

I think this has to do with cache settings. When the pages expire out of
the hard disk cache, the favicons go with them. At least, this has been
my experience on 0.9a1; maybe one of the white hats can say if this is
really the case.

I understand about cache clearing; I doubt this was the cause because I had just "reloaded" all the favicons. Actually, there is almost no control over the cache... the only thing is a "Clear Cache" button, but no settings for size or auto-clearing. Obviously, this would be moot if we did have a change to save favicons in a persistent fashion. Hey, I use a Mac, I'm a visual kinda guy!

On further study, my totally missing favicon in the bookmark bar never did come back... but by dragging it to the trash and re-adding it from the location bar, I do have it there.
