AIUI, it is the result of the spelling in an early Act allowing
improvements to navigation of the river (although I don't know which
one or its date, and there have been quite a few of them, dating back
as far as the reigns of the Henrys).  The Navigation in that Act was
identified as "Lee", although the (presumably und(er) improved) river
had been until then spelled "Lea".  The convention stuck.  Mostly,
anyway.
