Can you try a live CD of Ubunru Oneiric? Here the filters have somewhat changed, especially Ghostscript instead of Poppler is used for CUPS' pdftops filter. Perhaps there your PDFs get generated in a form that all PDF viewers can display it. Note that this is not a fix, but only a side effect of changes.
