Hi!
I checkout DSS 2.5.0 and found RDBMSSample_services.xml file in  
samples/dbs/rdbms.
So I created MyService_services.xml for MyService.dbs in 
deployment/services/dataservices in ESB 3.0.1 and transports parameters were  
applied successfully!

This is already implemented. Sample configuration is available inside 
'wso2dataservices-<version>/samples/dbs/rdbms'.

In case of axis2 service this parameters can be specified inside services.xml . 
But I have no idea where they should be specified in dbs file.

You can use data services management console. Access management UI through 
https://localhost:9443/carbon with default admin credentials admin/admin. Then 
access transport management UI and you can configure connectionFactory etc. 
Then, access the service dashboard of your data service and you will find 
transports specific to the service and you can enable JMS transport there.
