I don't know if you can get rid of it, and why bother unless you want it to go full-screen. You can bring a hidden application to the front by CMD+TAB to it, or mouse click on the dock icon. I have no idea on how you send CMD+h to Emacs instead of the OS, but you can configure Emacs to use ALT instead of CMD as Meta key, in which case you should be fine (unless you are on an external keyboard with only two of (CTRL, ALT, CMD) conveniently located.
