Mark,

It is indeed a good idea to leave out the CCantToPOS landmark border on both the individual and the atlas. If you have good cingulate landmarks, the registration should be fine in this region.

It seems i took out most of the cingulate gyrus when cutting out the medial wall in my flattening stage so the CCantToPOS border touches along the bank of the cingulate sulcus. Would you recommend that I just leave out that border for the registration, or go ahead and leave it as it is close to the CiS ? I'm not interested in that region of cortex so I don't mind that it's missing, but I'm concerned about the accuracy of the registration.
