If you're drawing on the flat surface, no.  If you're drawing on the 
fiducial, inflated, or very inflated, change dimensions to 3D.

Assuming you selected Closed border type on the Draw Borders dialog, 
then the Surface Nodes Assign Paint feature should be enabled.  Check 
that box and enter a paint column name (or select existing column).

But I'm confused how you are doing this with subcortical regions.  Do 
you have subcortical surfaces?

I'm used to subcortical regions being dealt with volumetrically, rather 
than as surfaces, since those structures are more like nuclei than a 
sheet (like the cortex).

If you somehow do have a subcortical surface, it is possible to project 
the surface to a sheet of voxels and then do Volume: Segmentation: Fill 
Cavities to fill it.  Then save the resulting volume.

I probably am misunderstanding what you want to do.
