I think I found the solution. I suspect the problem is that border 
files are not properly projected unless the loaded spec file already 
contains one cut topology.

This is what happened:

1. I create a borders projection and borders color file prior to 
starting the flattening. These files include all the cuts and the medial 
wall border properly named. I load the spec file (cut topology not yet 
included).

2. Before starting the flattening, I load the borders and select the 
option "use currently loaded ellipsoidal borders".

3. At the first pause of the process, when CompMedWall is created, the 
borders already look distorted.

4. I delete all the borders, and reload the borders I had created 
before. I continue with the flattening.

5. A CUT topology file has been created. The ellipsoidal surface is not 
cut correctly (as verified by momentarily changing its topology to CUT; 
the cut topology is correctly assigned to the flat surface). The borders 
are as distorted as at steps 3.

6. I continue until the end of the process and load the landmark 
borders: they are a replica of the distorted borders at 3.

I reload the spec which now includes a cut topology, and repeat steps 
1-6. A new cut topology is created (replaces the old one). The ellipsoid 
is now cut correctly, as verified by setting the topology momentarily to 
cut. The landmark borders are now correct.
