If you have opted to run the registration both ways (individual to atlas and atlas to individual), you should be able to get the atlas goodies on the native mesh. If they were not in the spec file when you ran the registration, then you can apply the deformation map in the native directory to the paint file in the atlas directory, specifying the output deformed*paint be written in the native directory.
