Unfortunately, the nature of the problems you've described aren't directly related to CAS. They're problems with setting environment parameters, JVM params, and updates apparently tampering with your system keystore. If I had to guess at the root of the most recent problem, I'd guess it has to do with Tomcat Windows service integration. You might be better off pursuing the matter further on the Tomcat users list.
