Check the the last thing TeamCity wrote to teamcity-server.log. You might like to also check what TeamCity is doing to the database with SQL Profiler, I have noticed it usually sends quite poor delete queries during the cleanup process (i.e. N+1 style deletes), however I wouldn't expect it to just sit there for so long with our tiny install. At my work place our TeamCity took 3mins 40secs for its last cleanup, and our builds weigh in at about 2GB each, and with a decent number of unit tests and commits for it to clean out of its database.
