I think you can configure the facility programmatically using IConfigurationBuilder, instead of using configuration file. That way, you can then initialize NH just like using plain NH (plain <hibernate-configuration /> and related stuffs), either in App.config/Web.config or hibernate.cfg.xml or whatever you prefer.
