I thought when I had tested before the default was not to declare. I must have been mistaken (just tested again, and as expected, you are correct!). Thanks for pointing this out.

All namespace mappings declared up front are automatically declared at the root level (which is why the setNSPrefixAtRoot method was deprecated since that is the default behavior anyway).

So I want the Marshaller to define the xsi namespace (xmlns:xsi) once, rather than in every element as Castor does by default. I found the setNSPrefixAtRoot method, but it is deprecated.
