Another thing to check if you have flapping tunnels or routes is the routes to the tunnel endpoints. If a debug ip routing shows the routes changing to the tunnel sources or destinations you have have an issue. If the tunnel source or destination happens to get in the routing protocol that is used inside the tunnel it will get a route to the remote through the tunnel. Sort of like a snake eating it's own tail. I don't know the particulars of this situation, but wanted to remind of this key point.
