The repeater connection itself happens across the native VLAN (since we
need to use the infrastructure-vlan command).  But you can absolutely have
many client serving VLANs on the repeater across multiple VLANs and those
clients can be sent over to the root AP and dropped off on the appropriate
VLANs.
