I reported this bug to the CCNET live bug database (http:// jira.public.thoughtworks.org/browse/CCNET). It appears that most of the .js files are no longer formatted well.
I also submitted a bug for the overwrite of the customized GraphConfiguration.js file that happens on upgrade.
