NMR people do this quite frequently, a popular albeit slightly
elderly program: molmol has a feature for loading multiple structures
at once.  You create a file containing a list of pdb file names
within the same directory as those pdbs, select the list from the
pull down menu and all structures are loaded at once.

It also has other handy nmr related features such as showing NOESY
distance constraints that few other graphics programs allow you to
do.  In fact, if anybody knows a good alternative program that lets
you do this easily I would be interested in hearing about it.

Does anybody know a free graphics program which opens say 50 or 100
structures in one go without clicking 200 or more times the same
thing?
Example:
Xfit from XtalView does this when you say
> xfit *.pdb
but its capabilities stop at around number 20-25 (and it is not a
problem of used memory).
