Hi all,

I have a docking problem, and would like to know if it is possible run a free docking program with the following constraints. Any advice would be grately appreciated.

I am trying to dock a heterodimer (65kDa and 75kDa) with a homodimer (~35kDa). Since it is known that the homodimeric protein binds the the heterodimeric protein, and that the heterodimeric protein shares a similar domain in both subunits; it seems logical that similar regions of each subunit of the homodimer bind to similar regions of the heterodimer. Therefore, can I impose constrainsts that compare the two interdimer interfaces, and score them on similarity.

Many thanks!
