I am working on an almost identical problem at the moment - molecular replacement with > 20% of the model missing. I've had great success with Resolve - using the prime-and-switch protocol with solvent flattening and averaging. Entire domains which were missing from the MR solution are now clearly interpretable in the Resolve maps. I also tried EDEN in this case, but the maps did not show the additional domains.
