I've given up. I'm using lsqkab to superimpose structures. About half the time the output structure is properly superimposed. The other half of the time, there is what appears to me to be a uniform translation of ~1.5 Å between the two, supposedly superimposed, structures. I've tried modifying the scope of matching, but the problem persists. The translation seems to be a random act of perversion. Any ideas?
