I've been testing out phaser recently, and it appears not to be respecting
the resolution limits on the final "MOLECULAR REPLACEMENT REFINEMENT AND
PHASING" pass; however the resolution limits appear to be respected for
other stages.

Is this by design, or is there a way to disable this behavior (aside from
removing these reflections from the input mtz before feeding it to
phaser)?

This was by design, on the assumption that after solving the structure with data to some sensible resolution (2.5A by default), people would want to look at a map with data to the resolution of their dataset. This is usually desirable behaviour, but we've become aware that it's important to be able to override it, particularly for very large or very high resolution structures. This will be possible in the next release. In the meantime, I'm afraid that you will have to do as you suggest, i.e. make an input MTZ limited to the resolution you want Phaser to use.
