Let's first imagine that you mean "scripting commands", e.g. commands that you might have in your ~/.coot file. If you are using Coot on a proper (Unix-type) system, then simply Calculate -> Scripting, then type the commands at the Command: prompt. If you are using Coot for Windows, things change a bit because the scripting interface is pythonized. The commands need a trivial transformation that is described in the User Manual. http://www.ysbl.york.ac.uk/~emsley/coot/doc/chapters/user-manual_3.html#SEC37 If you do in fact mean the "command line arguments", then their usage is described in the User Manual: http://www.ysbl.york.ac.uk/~emsley/coot/doc/chapters/user-manual_1.html#SEC8 Not using the command line arguments doesn't hamper you very much since you can use (a file containing) scripting commands to do what you can do at the command line. If you want to use command line arguments in Coot for Windows, I don't know how that is done. All I know about Window is that it has little icons that you can sometimes click on.
