Hi: I found in Kabat numbering, there is a missing reiduse in my structure. Like below L26 S L27 S L29 S L30 V The L chian residue 28 is missing. But the L27S and L29S do link together. The missing of L28 probably due to a missing position in Kabat scheme. If I still numbering with Kabat number, I think this will provide an artificial appearance of that there is break in the structure. Should I numbering according the Kabat numbering in any case ? Or there is some mehtod to avid this situation.

Hi, Yes, I think you'll typically Fab structures in the pdb are numbered in Kabat format, with insertions labeled A,B,C, etc....
