Is there a way to search the PDB for both sequence and secondary structure characteristics? I am trying to identify examples of a short (4 aa) sequence located in loop or other non-helical/sheet regions.
you can try the PRINTS database: http://www.bioinf.manchester.ac.uk/dbbrowser/PRINTS/QuizPRINTSSQ.html Not sure you'll get what you want with 4 aa, but it can still be of use. HTH Kind regards.
