Dear Kevin,
Thank you for your reply! This is a cryoEM map with grid:
1023x1023x1023 and physical file size over 4GB:4282397692
Mapmask has been compiled on a 64bit machine. Is there anything in the
code need to adjusted for the large dimension?
Thank you for your advice!

The size of the cell makes no difference. The size of the grid might - but
this is checked for. The program should stop if the grid is too big.
Unless you've got a map which won't fit in 4GB of RAM...

Mapmask behaves normally with small input map. But when I try it on an
input
map with Unit cell dimensions:1023.12 1023.12 1023.12 A, the resulting map
is flipped.
Do you know whether there is map size limit for mapmask or how to avoid
map
flipping?
Thank you in advance!
