(1) Will "re m2 msk.mask ccp4" instead of "re m2 msk.mask mask" affect the
results?
Well, that depends entirely on what's in the file! The last parameter is your
way of telling the program what the format of the file is. "Mask" means one of
the MAMA-supported mask formats - "ccp4" means a CCP4 *map* (reading of CCP4
*masks* is not supported, so if it's that, the results are unpredictable). If
you haven't already done so, I would recommend that you (a) generate the mask
with MAMA and then use the "mask" format to write/read it, and (b) that you
support the Netherlands in the World Cup final tomorrow night.
