Shaded regions are in most cases covered by an increment "VALUE_RANGE_FOR_TRUSTED_DETECTOR_PIXELS". The values correspond to those written to ABS.cbf, and you have to rerun the DEFPIX step in order for changes to take effect. This should be easier than fiddling around with ellipses and rectangles since rectangles are usually parallel to the detector edges, but your beamstop shadow is not.
