One can't help but imagine that that is something of a mismatch (checkcif, AFAIK, is only to validate (small molecule) structures from cif files (not the same things as macromolecular (mm)cif/PDBx files)).

So it's somewhat unclear what you want to do. I'm going to imagine that you want to look at a model and map for a particular accession code from the PDB.

Perhaps the easiest ways to do that is using the Electron Density Server:

(Presumably you are not using Coot pre-release, if you were you could you Extensions -> Get From PDBe)
