Dear Xavier, We have put redirects in place for the PDBe download links use in Coot.
e.g. http://www.ebi.ac.uk/msd-srv/oca/oca-bin/save-pdb?id=4AW6 now redirects to www.ebi.ac.uk/pdbe-srv/view/files/4aw6.ent
