It worth commenting that Chromebooks are every time getting easier and easier to install Linux natively, they are actually already running the Linux kernel, they just have an oversimplified Desktop environment.
If you can convince your student to install Linux, he/she will not have any issues that historically Linux had with drivers, and also will have more tools available that as a Chomebook. As an alternative option you might consider IcmJS which will run on Chromebook as well as Windows and Mac. It is a free JavaScript/HTML5 3D molecular viewer which does not require any plug-in or browser extension and runs inside any modern web browser.
