See www.ccpem.ac.uk<http://www.ccpem.ac.uk> There is a hierarchy from rigid body fitting (of your xtal monomer), to flexible fitting (to account for adjustments in the new form), to de novo building and refinement. What you can do will depend on the EM resolution (local as well as global). Look out for our annual Icknield workshops that provide training on model fitting and building. To be more clear I have a crystal structure solved as dimer in asymmetric unit and I am trying to model it as a trimer form (biologically relevant) using cryo-EM map of a very similar homologue protein as a template.
