Maybe this will help:
When you save your state with coot you get a file 0-coot.state.scm - use it to extract position and size
information:
$ grep graphics-window 0-coot.state.scm > fix-my-winndow-on-startup.scm
And execute that as you invoke coot:
$ coot --script fix-my-winndow-on-startup.scm
