I just submitted a long email about the JChemPaint patches against CDK
1.3.x (aka master) to the cdk-jchempaint mailing list.

This summer I backported the JChemPaint patches against CDK 1.3.x to
the 1.2.x branch. You could use those. That backport, however, is the
JChemPaint patches at that moment.

There patch versions in JChemPaint 3.0 Applet/Application, and in
CDK-JChemPaint (formerly called JChemPaint-Primary). See the other
email about how to use the CDK-JChemPaint patches with CDK 1.3.1.

What widget set do you intend to use? Swing, SWT, something else?

Yes, in both JChemPaint 3.0 Applet/Application as well as CDK-JChemPaint.

I will maintain CDK-JChemPaint against the latest CDK release from the
1.3.x series, which is now 1.3.1.

You can download a CDK+JChemPaint .jar from nightly at:

http://pele.farmbio.uu.se/nightly-jcp/

The "Combined CDK jar files" jar linked to at the top of the page.

The binary JChemPaint 3.0 Applet/Application release will offer
something similar.

If you are using the Eclipse platform, I can recommend looking at the
Bioclipse bioclipse.cheminformatics repository for ready-to-use
Eclipse bundles.
