Alternatively, you could try the following path: http://chem-bla-ics.blogspot.com/2010/04/cdk-jchempaint-1-rendering-molecules.html The current new JChemPaint Architecture is under development by people in Uppsala and at the EBI and right now only available as patch. There is some ongoing refactoring, and a number of things have yet to be finished, such as proper JavaDoc. When that has finished, the new framework will be submitted as patch to the CDK library for review. Additionally, there is still a list of patched from the EBI team that need to be merged with the branch I have been working on. Of course, everyone is kindly invited to contribute to the patch.
