What is the context? Does your boss expect you to use CDK and/or
Bioclipse? Will you be using those two to develop a method to compare
binding sites?

Or are you merely looking for a quick answer? The CDK and the PDB have
building blocks allowing you to develop a tool giving solutions, but
there is no oneMethodFitsYourNeeds() at this moment.
