I have never built CDK from source code, so you'll have to wait for someone else to reply on this listserv regarding that. I simply use the CDK binaries (JAR file) in my own eclipse project by copying it to the referenced libraries folder. Without knowing what you are trying to do, its very difficult to give you any specific tips.
On another note, I had come across an ebook by a long time CDK developer (Egon) called Groovy Cheminformatics with the Chemistry Development Kit ( http://www.lulu.com/shop/egon-willighagen/groovy-cheminformatics-with-the-chemistry-development-kit/ebook/product-22051365.html). I have read through 1/3rd so far, and I can definitely recommend it to you.
