re-upload the file via some application. I was trying to think of a way
to do it without that extra step. Unfortunately, I'm coming up with
nothing.

I don't think so. The way Candice described the application; they submit the PDF form back to the server. If this is so, the form is submitted and processed on the server, maybe stored in a database? Then it should be fairly easy to also copy it to a print directory.
You are right, if there is no return now, then something is going to have to be changed; because there is no way to do anything if the data is not returned from the client to the server.
