Let's not jump the gun here.

The evidence is that there is "potentially something unusual" - it doesn't
warrant an assumption on what or that the election was run improperly.
There are many, many possibilities:

+) It could be (as has been suggested) that the study itself is flawed in
some (or many) ways (scientifically this isn't problem: failure is often
just as useful to science as success).  If that were the case then work
should be done to create accurate metrics for election quality.

+) The study may in fact be accurate, but may still be missing important
information which makes it's conclusions flawed.

+) The study may be accurate and accurately portray the chances as
incredible, but they could still be correct.  We are, after all dealing with
something that's improbable, not something impossible.

+) The study does seem to make assumptions on the quality of the polling.
These assumptions could be wrong for any number of reasons.  In other words
the election process could be of high quality while the polling process
isn't.  This leads us again to improving the system by which measure the
quality of the process.

+) The election process could indeed be screwed up someplace.  However I
find it unlikely that the process is screwed up in all three of the target
states.  Remember that each of these states has different processes in
place: it strikes me as very unlikely (tho' not impossible) that they're all
screwed up.

+) Most likely in my opinion we'll find (if indeed we bother to try) that a
combination of all of the above will be at fault.

To me this issue is simple: if there are legitmate questions about the
outcome of an election, then the election wasn't run properly. 
(scientific evidence = legitimate in this case)

The exit polls and they don't match the result - so the government
should investigate.  Every American should want an election that is
error free.  If this one wasn't then it's our own fault and we should
all pay the price for our shoddy system.
