You can refuse if you want to. You can choose to accept or not accept any form of payment. Being "legal tender" does not force anybody to actually accept it. It would be the same as many businesses who do not accept bills over $20 for security/less change required reasons. Same as my apartment complex will not any cash for rent, because they do not want to manage that on premise.
To be fair it probably should be a policy. It would be much better to say, "We do no longer accept $2 bills." Rather than, "We are not going to accept $2 bills from YOU!" And your stated issue of no convenient way to manage the bills in the register would be a valid reason. And to Ken, the pennies could still be refused even if rolled, under the heading. "I don't have a massive dumptruck to carry that much weight."
