Yeah, Star Trek held pretty much to real physics as there is no up or
down in space.  I think the Federation based all of their coordinates
from Earth (0,0,0).  "Khan" was a good example of this where Kirk took
the Enterprise above/below Khan's ship since Khan thought only in 2D.

I have seen a few episodes where the ships pull next to each other and
have to translate their position to match the other ship.

Also, gravity was lost in the Klingon vessel in another Star Trek movie.
I liked the purple Klingon blood globs floating around the ship.

I don't remember that in 2001 (but I may have been asleep for that part)
but I do remember it being a plot point in Wrath of Khan.
