I would try:
Restarting the web service(s)
Set my own cgi var (cfset cgi.myVar = "mike"), then dump CGI again
Search for CGI anywhere to make sure I'm not clearing the struct
anywhere (CGI should be read-only, but I'm not 100% positive on that)

If those things didn't help, I'd take a short break and come back to the
problem.
