There is an option to turn that off in iTunes, and I think it's turned off by default. Go to "Edit > Preferences > Advanced" then uncheck "Keep iTunes Media Folder Organized" I had the same confusing (and pissed off) experience when I first used iTunes. At the time that option was not off by default.
