The CIA and Torchwood have already been in conflict during the first season.
Rex has this newfound power without all of the suposed wizdom and experience
of using it that Jack has.  Even all of Rex's real world spy experience
doesn't hold a candle to Jack's hundreds of years (I don't know if they've
ever said exactly how long).

Who knows, the storyline may not go down that route, but Rex is strong
headed and if he and Jack disagree on something important they could easily
come to a standoff and start forming alliances with others from each side,
splitting the team.

Especially if Rex starts to blame Jack (and Gwen) for Esther's death.
