Did you read this? http://cr.yp.to/djbdns/ad/unbind.html
It contains info that may be possible answers as to why named chews cpu on
your machine. But really, how can you expect people to diagnose your process
resource consumption for you? Anything we offer can only be wild guesses.
Why don't you have named log everything, and tail the logfile to see what it's
doing when it's chewing CPU?
As for the number of domains, you'll need to determine that yourself by
reading documentation for your platform and coming to your own understanding
of what your system can do. You'll probably find the most limiting factors are
system resource consumption and file handles. Both of these problems would
helped greatly by getting rid of bind and installing djbdns as originally
suggested.
