This can go in a number of places... Where it sounds like you need it to go 
would be within the VirtualHost directives, in httpd.conf:

<VirtualHost 127.0.0.1>     
    ServerAdmin [EMAIL PROTECTED]
    DocumentRoot /path/to/doc/root
    ServerName server.name.com
    ErrorDocument 404 /path/to/custom_404_handler.cfm
</VirtualHost>

You could also add it to a directory container within an .htaccess file or 
httpd.conf... Check out:
http://httpd.apache.org/docs/mod/core.html#errordocument
