One step closer.. (thanks to ../Nick for letting me know 'bout the httpd.conf corruption issue...I wouldn't have known about it had it not been for his email!)
After installing CFMX on a fully patched Cobalt RaQ4 I found a problem with the httpd.conf file being corrupted. This was usually around the same section that the SSL perl part kicks in (the stuff after the "# Hardcoded, issues with mod_perl and cobalt modules." line). I snagged a working version from another RaQ 4 machine and c/p'd it in. Now the issue is that mod_jrun.so uses plain API, not EAPI.
