You need to remove MySQL first and then put the PKG version on. Backup your data before you start but it should keep it all - it certainly does when you remove a PKG version via the uninstallers in /var/lib/cobalt/uninstallers
To be honest, you might be better off just clearing your RaQ and reinstalling from CD again - at least with Cobalt it is a 15 min job - plug it into a PC, boot from the CD, go and have a cup of tea, and it is all done. The pain is reinstalling *all* the patches in date order... One of the big probs with Cobalts is that if you tinker under the bonnet when you come to put the latest security or system update on things can go pear-shaped. A reinstall might seem drastic but could save you some headaches in the future.
