We use netcdf4 with internal compression and are 1.6 compliant (in as much as we can say that without having a compliance checker to ensure that). There's no conflict between CF and the compression feature. I'm not so sure about internal groupings (like HDF5?). I don't see any reason why it shouldn't be compatible, but I don't think anyone has put effort into defining exactly the expectations for the "non-classic" model. CF may currently be somewhat tied to the netcdf "classic" model, but perhaps someone wiser can correct me.
