I agree with Mike.  The first thing to do is check out your Event Viewer...
perhaps there is something else happening on that system at the time of
shut-down.

What else is running on this box?  Is it a CF box?  If so, have you checked
the logs for your specific applications to see what was happening at the
time of the shut-down?
