It depends on your preferences. If you want to have your FTP accounts tied
to Windows accounts, or you want to use filesystem ACLs to control FTP
access, then the built-in FTP server is great. If you specifically don't
want those things, then you might prefer another FTP server. It's very easy
to administer the built-in FTP server, though, as it's fully scriptable as
Jochem points out. I don't have to manage FTP accounts, so I haven't done
it, but I have used scripting to create and manage virtual servers in IIS
and it's very easy to do.

You might want to poke around places like http://www.iisfaq.com/ to see if
you can find any prewritten scripts to suit you.
